For some reason, I've been getting a lot of "sector headers" alerts,
with Encore asking me if I want to continue with the sector headers removed.
This happens on small to larger projects (1GB - full 4.3GB. I also get a similar
message when trying to burn from an image using ImgBurn utility. I'm not sure if
it is a DVD drive/driver or system problem or related to encoding in Encore. The
ImgBurn message usually refers to image format: MODE1/2054 vs DVD
format:MODE1/2048. Could this be related to copy protection which is not
actually functional when just burning direct to DVD drives?

Yes, you have copy protection applied to your project, and CSS/Macrovision
cannot be burned onto a DVD.
