.. yes you can build the skeleton in motionbuilder but its faster to do it in
maya or max and bring it over. (easier to control joint orients/local rotatoin
axis etc in maya from what it sounds like you need to do)

The skeleton can be setup how ever you want to apply the data to it and then the
character re target tools take care of maping that data on to a different
skeleton, so make it how you want , as long as it has a biped hierarch
