That can be overcome by removing entry to the checkbox field and making
the "checkbox color" object a button attached to a script which
toggles
that value.

Sort of.
- Set the field to use a transparent / no fill colour.
- Use the Rectangle tool and draw small rectangles over each
checkbox and set to whatever fill colour you want. (Using
the Zoom function will help.) Select all of these small
rectangles and send the to the back.
- Still using the Rectangle tool, draw another larger rectangle
covering the entire field set to the other colour you want.
Send this rectangle to the back.
You'll end up with basically three layers: "field" colour, checkbox
colour and finally transparent field on the top.
BUT, there is a bug (not sure if it's all versions of FileMaker) when
the user enters a field in Browse / Find mode where the field
temporarily loses it's transparency. :o(

True. I'd forgotten about that. :o)
