Is there any issues with running .Net 2.0 and 1.x on the same site with IIS6 in
IIS5 isolation mode?

Since they need different app pools there may be. Why are you running in IIS 5
mode?

Due to the requirements of one of the applications we had to run it in IIS 5
mode. This requirement no longer there and we are looking at moving away from
that but need more testing. Untill then we would need to keep it in IIS 5
isoloation.

You don't have app pool when you running in IIS 5 isolation mode. Not to sure if
this will work, but you can try run the .net2.0 and 1.1 in dedicated dllhost.exe
(out proc)

Right - which is why it could be a problem in IIS 5 mode.
