Delete Option on Publish Deleted an excluded folder

I have a web application project with two folders marked as excluded. I reloaded
the site, and I set the delete folder option. It deleted one of the two excluded
folders, not both. So my question is "Is it supposed to delete both
excluded folders, or did it delete one of the excluded folders
incorrectly?"
